This may be a silly question, but why did you have to do that? I have been reading about shellac lately (so I can french polish a table top) and I have seen several claims that shellac layers meld together rather than remaining as multiple distinct layers. If that is true, could you not just rub down the surface and spray more shellac over the top? What am I missing here?

I may be wrong but I think the problem the OP had were some runs in the shellac on the cherry panels and unfortunately didn't notice it until he already had started the top coat process.  He was trying to repair them with out hurting the walnut parts of the case which were in good shape.
